Yes, you can. But also, no. Well...you can, but it doesn't count.
Using the Witherhoard glitch, you can kill the final boss during the first encounter, but it doesn't give you anything. This video is just for science. I dropped into the Boss's final room by going up the first tube in the hallway. Then I doubled back when I ran out of ammo. It was annoying, but I had to make sure.
