Raiden makes contact with President Johnson, who finally reveals some secrets and mysteries of what is going on. After admitting his willingness to authroize the use of the Nuclear Button and for Metal Gear, he reveals that despite being the US President, he has no real power over the country.

In comes the story of The Patriots, a shadowy group who is secretly in charge of the US and that the President was only a puppet for their means. Johnson then reveals he wished to become a member of the Patriots but his predecessor, George Sears, laughed at this idea and used it to wage a war on the Patriots.

Sears is then revealed to be a Clone of Big Boss, a survivor of the 'Les Enfant Terrible' Project that gave life to Solid and Liquid Snake. His true name was Solidus Snake, a well-balanced clone that was once the US President, but his actions caused the Patriots to turn their wrath on him. 4 Years ago, he had sent Revolver Ocelot to entice Liquid to commit the Revolt on Shadow Moses Island and have him kill Donald Anderson and recover the new nuclear weapon data that Arms Tech President Kenneth Baker gave Snake. But this caused him to reveal the data's existence and the existence of the Genome Army. After wards, he went underground after Johnson took over office, and bided his time to take control of the new Metal Gear project.

To top off all the shockers, it's revealed that the ENTIRE Big Shell facility is a cover up for the development of a new type of Metal Gear, codenamed Arsenal. Arsenal is a mobile fortress that is armed with a massive payload of missles, some nuclear, as well as a fleet of Mass produced AI Models of Metal Gear Ray. Along with this, Arsenal is designed to be able to run not only the Military Arament of the US but also to preseve the current state of Government and Mass of Digital Information with the use of the GW AI system. The Patriots made this to shape and control the flow of Digital Information, allowing what to be 'Real' and 'False'. Knowing that if this is completed, it would mean the end of the Patriots' rule over the Country.

Johnson then tasks Raiden to rescue the developer of Arsenal's AI, Emma Emmerich- Otacon's step sister. After supplying Raiden with Card 4 and a MO Disk that contains a digital Counterpart of FOXDIE to stop Arsenal Gear. Soon after, Johnson has Raiden pull his gun on him, demanding to kill him so they could stop the Nuclear Launch but before Raiden stops him, Ocelot appears and kills Johnson.

After reporting the update both to the Colonel and to Snake, Raiden finds out the Patriots not only were responsible for Arsenal Gear but also for the sinking of the USS Discovery, framing Philanthropy and shamming Snake's name after Shadow Moses. While still with questions, Raiden then heads for B1 of the Core to find Emma. Only to be stopped by Vamp, who survived his wounds and was waiting for Raiden. He then reveals that the Patriots had used Dead Cell and tried to cover up their story regarding the murder of Col Jackson. After confirming of a nuclear threat, Vamp and Raiden fight, prompting the FOXHOUND agent to win against the Knife master, but time's running out. Arsenal is about ready for launch and he has to rescue Emma, who's revealed to be Thalassophobic (afraid of Water).
