To kill Bongo Bongo without ever letting it recover after being stunned you must keep damaging it as soon as its temporary invincibility wears off after each hit. This is the same trick you can use to keep Gohma stunned. However, Bongo Bongo recovers faster than you can swing your sword so you can't just time your swings right to manage it. In order to keep it stunned you have to perform constant spin attacks with no pause in between them.

Note that the Lens of Truth must be deactivated for this to work. Otherwise you won't perform a magic-enhanced spin attack, which doesn't last long enough to provide constant damage.

Performing constant spin attacks isn't actually that hard once you practice the timing a bit. Start with the control stick tilted up (this is the easiest direction to start from and you'll be running forward to attack anyway), rotate a full 360 degrees, and press the B button to perform the first one as usual. Now, before that spin attacks ends, rotate the control stick again. You should be completing the rotation and pressing B again a split second before the last spin attack's blue ring fades away. If you time things perfectly you'll notice that the blue ring is lower to the ground than usual, due to Link crouching down a bit when he spins and then performing another spin without standing back up.
