Former FBI agent Robert Nightingale is the latest victim, believed to be murdered by this enigmatic group. Saga discovers a manuscript page that seemingly predicts the future.
As they delve into the case, Saga and Casey encounter the peculiar Sheriff Tim Breaker and waitress Rose Marigold. Nightingale's corpse reanimates during Saga's autopsy, and he escapes, leading them to Cauldron Lake. Casey reveals his past investigation into a New York murder cult dedicated to resurrecting missing author Alan Wake.
Saga confronts Nightingale, now transformed into a "Taken," a result of dark forces in the town. They find a shaken Alan Wake washed up on the lake shore. Returning to the inn, Alan recounts his escape from the dream-like Dark Place, where he manipulated reality using an angel-shaped lamp.
In the Dark Place, Alan navigates a twisted version of New York, tracking the evil doppelganger Mr. Scratch. He communicates with Saga, who is in the real world investigating the Cult of the Tree. Alan writes a novel, Return, to escape the Dark Place, but Scratch twists it into a horror story affecting reality. Scratch seeks the Clicker to unleash the Dark Presence fully.
Saga, angered by her rewritten past in Return, recovers the Clicker. FBC agents led by Agent Kiran Estevez apprehend Alan and the cult leaders, Ilmo and Jaakko Koskela. Saga, with no choice, seeks help from her seer relatives, Odin and Tor Anderson, to understand the Clicker's power.
Returning to Bright Falls, Saga discovers Scratch's identity, leading to chaos. Ilmo reveals the cult's true purpose. Saga enlists the help of allies to summon Alan to the real world. Meanwhile, Alan discovers the torment inflicted upon his wife, Alice, in the Dark Place, leading to a tragic event.
The summoning ritual fails, revealing the intertwining of Alan and Scratch. Saga banishes Scratch from Alan but inadvertently throws herself into the Dark Place. Alan realizes a new ending for Return is the key to stopping Scratch, leading him to his Writing Room.
Saga, trapped in her mind palace, fights the Dark Presence and reunites with Breaker. An anonymous woman guides her to the Clicker and a Bullet of Light, helping her escape the Dark Place. Alan attempts to write a perfect ending while Saga, now armed, faces Scratch, who possesses Casey.
Saga shoots Scratch, seemingly killing him. Alan acknowledges the spiral of events. In a post-credits scene, Alice reveals her plan to help Alan escape the loops through "ascension," leaving the story with a mysterious and unresolved conclusion.
