An alternate universe Bayonetta fights against Singularity to prevent the destruction of her world. She is defeated and killed by Singularity as Viola watches. During the battle, Viola is tasked by her commanding officer Sigurd to use a world bridge to escape to another universe, and to seek help in the battle against Singularity. Viola uses the world bridge and escapes.
Viola arrives in a universe where its Bayonetta and Jeanne have temporarily staved off a Homunculi attack near the coast of New York. Taking refuge in Rodin's bar, The Gates of Hell, Viola reveals herself to them as an Umbra Witch from another universe, and explains that the Homunculi have already destroyed countless alternate universes. To stop Singularity, Bayonetta and Viola must travel to the island of Thule, which serves as a gateway between universes, and collect the Chaos Gears that can lead them to the "Alphaverse" where Singularity resides. Jeanne is tasked with infiltrating a research facility to locate their universe's version of Sigurd, a doctor and scientist with knowledge about the multiverse, who knows how to use the Chaos Gears.
Bayonetta and Viola arrive at Thule and fight across several alternate universes. During the travels, Bayonetta pursues alternate universe incarnations of herself who are protecting their own worlds, and fights alongside them to obtain the Chaos Gears. In the battle against the Homunculi forces, the alternate Bayonettas fall in battle against the manifestations of Singularity, but Bayonetta contracts their demons to fight alongside her. While Bayonetta searches for the Chaos Gears in the different universes, Viola is waylaid by the appearance of Luka, who has been following them throughout the multiverse. Viola discovers that the deaths of alternate Lukas across the multiverse has caused this universe's Luka to transform into a belligerent wolf-like beast with faerie powers known as Strider. After Viola sustains a mortal wound in battling Strider, she transforms into a magic powered fairie form and manages to stave him off. They battle once more in a different universe, whereupon Viola reveals to him that the Luka of Viola's universe was her father.
Jeanne manages to retrieve Dr. Sigurd and reconvenes with Bayonetta and Viola on Thule, who now possess all of the Chaos Gears. Sigurd opens up a portal into the Alphaverse, allowing Bayonetta and Viola access. Upon their arrival, they discover that the Singularity's real identity was the Alphaverse's Sigurd; revealed as an artificial human who rebelled against his creators and eradicated humanity within the Alphaverse, and now seeks to power it further through the eradication of the alternate universes. He conspired with alternate universe versions of himself to trap Bayonetta in the Alphaverse. The Dr. Sigurd of Bayonetta's universe double-crosses the crew and kills Jeanne, stranding Bayonetta and Viola in the Alphaverse. They are accosted by Luka in his Strider form, whom Bayonetta subdues. Bayonetta and Viola are then approached by Lukaon, an alternate version of Luka who resides as ruler of a fairie kingdom and who had previously made contact with Viola. He explains that he's been trying to reach their universe's Luka upon the destruction of the multiverse and grant him the fairie power to assist in battle, but that the malice of what once was the Alphaverse Luka's lingering consciousness — known as Dark Adam — had outgrown the influence, leading to Luka's malevolent change in personality. Lukaon heals Luka of Dark Adam's influence, and Luka discovers that he is Arch-Adam, an entity who is meant to assist Arch-Eve; a counterpart entity who in most universes is Bayonetta. It is also revealed that Viola's mother was her universe's Bayonetta.
Luka assists Bayonetta and Viola in the pursuit of Singularity, now having returned to the ruins of New York. Bayonetta manifests multiple Bayonettas across the multiverse whom were thought by Singularity to be dead, including incarnations of herself from Bayonetta and Bayonetta 2 (revealing the games to be set in separate alternate universes), and manages to defeat him. In the battle, Bayonetta's Umbra Watch is destroyed, leading to her losing control of her Demon Summon and having her soul excised from her body. Luka arrives to subdue the summon and embraces Bayonetta, as her body is restored. The two are dragged into Inferno by demons, leaving Viola behind.
