Bootstrap in combination with TWLoader (which is the GUI front end that runs in CTR mode) now allows using saves with NTR games. Previously you could not save your game or use an existing save. But latest build now supports read/write of game save to 3DS SD. Some games like Mario 64 are fully playable.

Games that have the "data cannot be written" error still currently require an arm7 patch to work with bootstrap. Details on that here:
