The game does not run out of box. I have followed a workaround found here https://www.protondb.com/app/383120.
I have made an EmpyrionLauncher.bat file with this content:

cd Client
start /wait Empyrion.exe

Then I have converted this file to EmyrionLauncher.exe with a bat-to-exe converter. Finally I have replaced original EmpyrionLauncher.exe file with the one I made (of course I made a backup copy first). The game works fine with "PROTON_USE_WINED3D=1 %command%" launch option, otherwise I had very low FPS.
Each time when Steam updates this game, EmpyrionLauncher.exe file is overwriten, so it is better to keep your "patched" .exe file for future usage.
