After you get rid of the boss, you should plant the bomb. It's not too obvious where, but the "use" button will show when you are in the correct place.

General Tips:
For small creatures shotgun and pistol are good, probably SMG too but I missed that one. For the small exploding creeplings the pistol is definitely the choice. Keep the assault rifle for bosses mostly and the green crud spitting creature. It's a waste to use it on other creatures.

For weapons upgrade their damage, everything else is pretty much useless. You can't unlock ammo cap, only clip size which never counted for my run.
