As Samus search the ship for answers, she's not the only person to pursue the pirate frigate on Aether. The Galactic Federation Marine Corps have experience turbulent of the purple storm clouds and landed safely. When the GFMC split up for any trace of Space Pirates they got ambush by a swarm of symbiote splitters. Realizing that there's no hope for survivor for the GFMC squads, they sent a distress signal for help. That Signal is us.

As we progress of the story, we went through the elevator of the unknown building, and get greeted by a bunch of hatching splitters. So we raid them and their boss.
