Once you have every weapon maxed out, you will get a side quest at the Commercial Facility. There you will meet Emil. A quick exchange of words will commence then he takes off to the Desert. Go to the location that the Pod will mark on the map and fight his split heads. They will morph into one head by the end and commence a self destruct countdown. Allow the self destruct to happen to get Ending Y. This can be done with either 2B, 9S, or A2.

P.s. If you want to experience all three characters interactions, make three separate saves that you can use.
