This is a pretty fundamental issue with lead playing and it's why a lot of players shred quite sloppily, (including me.) If you're a guitar nerd like me and you want more details please go check out Troy Grady's Cracking The Code. He did a phenominal job of breaking down shredding in that, but it probably is complete overkill for beginners.

Anyway, the fundamental point here is look at your guitar heroes that you want to play like and take note of the way they're playing, and especially how they're picking when the do. Emulate that but be aware that different playing styles will open up other things you can do technically. That's about it. Cheers.
