Here is how you achieve the secret boss battle on all stages

Complete the game for the first time

For a better chance to get the boss battle you have to play the level on hard or very hard

Get a perfect score which means get an S on every mission or at least have a good amount of S ranks.

If you are playing on hard the boss battle will activate when his 5th life bar is past 75 or 50 %. If it hits the 4th life bar then start over again. On normal the battle will activate on the 4th life bar.
