After recording this video I loaded a checkpoint and fell through floor again. Thankfully, this time it was a different place which allowed me to finish this mission.

Interestingly, I've been in this place before on my another attempt at this mission, and reached it by entering the hatch on a different ship! So this bug reveals an interesting pecularity of this level's design: when you enter the hatch on one ship, you get teleported inside another.
