Finding and stopping the Sandship can sometimes be a bit of a pain. It will only be in the one area so you don't need to dowse for it all the way from the Pirate Stronghold. Once you get in the area it's found in, dowse for it often, while continuously moving closer to it. When either, you dowse and it beeps like crazy or you run into the ship like I do, shoot a cannonball in front of you and hopefully you'll hit it. You will need to hit the Sandship 3 times before it stops completely.
After you hit the Sanship the first time it seems to be placed directly in front of you so immediately shooting another 2 cannonballs in front of you is probably your best bet.
You can sometimes tell where the Sandship is if you put the blue indicator of where your cannon will shoot on it. The indicator will appear to stop short as opposed to resting on top of the water. Use that in conjunction with your dowsing to locate the Sandship if you lose track of it.
