During the climax of the story in Chapter 13, Sam Strand, you need to make a hard decision between stopping Amelie or letting her carry on with her plan to unleash the Last Stranding. If you decide to shoot her you won't actually do anything and, well, game over and you start again at the same point. What you actually need to do is holster your weapon and run after Amelie and hug her with the R2 button. This way you will continue with the game. Oh Kojima, you tricky boy.
