You'll need to use both characters you choose to distract all the enemy troops before they make it to the Allied Base since one of the Magic-Stash Troops is on the complete opposite side of the map of the other two. After they've all been defeated, lure the captains to one spot and take them out to open the Enemy Base. Then head in and take out Midna to win!
