Story summary (copy pasted from Saint's video)
"In regards to the story and what it was about: basically 600 years ago during the Black Plague in Italy, there was this group of alchemists lead by this guy named Lawrence. He had 2 twin sons and a daughter, both sons were named Desiderio, one son had the name Desiderio Tigre and the other Desiderio Dragone (the family name), Desiderio Tigre named himself Braveheart and became ruler of the land or something I think. Also the daughter was named Mashiuru. The alchemists were somewhat of a family (not sure if it's like a cult thing or if they were all related) and thought of Mashiuru as a sister that they all loved, they wanted to create a world where they can all live together forever and no one has to die (because of the Black Plague killing everyone this is the reason it was so urgent). They created this Magic Book that when read, sucked people into a Paradise (the world that you traverse in the game), though some people lost their memories or became monsters, stuck in cocoons. Desiderio Dragone became ruler of the paradise, calling himself the Sealing King, though it was really Lawrence who orchestrated the whole thing. He started sucking more and more people into the Paradise. This became apparent to Braveheart, being ruler of the land, he sent out his 4 best knights to go investigate what's happening, the 4 knights eventually got sucked in as well. The 4 knights are the spirits that you help regain memories during the game. They each have their own stories to tell and I won't go in detail here, but their stories help to unlock mysteries about the main story. Eventually after the 4 knights get sucked in, Braveheart himself is sucked in as well to the Paradise. He made a deal with Lawrence, the deal was Lawrence would finally join the others in the Paradise (become "reincarnated") and Braveheart would join them, but not reincarnate. He was trapped in the Tower of Dreams to be the successor of the Magic Book, and stayed there for 600 years without any physical form in the Paradise. For some reason it takes 600 years for his spirit or something to mature and become one with the 2nd Magic Book (this part is a bit hazy), and it turns out you are a descendant of Braveheart and the Sealing King wants you to become the successor and eventually merge with the 3rd Magic Book, since Braveheart finishes merging near the end of the 20th century. If you accept this offer you are granted the Almighty Doll and all the spirits call you a traitor and such. I showed this before when I first fought the Sealing King (but didn't have the Sword of the Supreme Ruler you need for the true end), though I showed it here in the video also if you skip around after the ending. You can also fight Lawrence if you take the bad end, but go back to the last floor and I believe after that if you fight the Sealing King again you can reverse the process. Anyway to get the true end you must release Mashiuru from the capture of the Rainbow Kings and revive her. This part is also a bit hazy and I'm not quite sure why but when you kill Mashiuru with the Sword of the Supreme Ruler (the rainbow sword) after reviving her, the sword and Mashiuru's soul is tied to the fact that the Paradise is stopped in time so this destroys the whole Paradise. So yes, the true ending is destroying the paradise and "freeing" all the trapped spirits/souls (freeing them to death?)
