In episode 5 of my Twin Snakes playthrough, Snake makes his way down the Communications Tower after having shot down Liquid's Hind D. Unfortunately, Otacon's stealth camo was one of five units, and the Genome Soldiers took the remainder to set up an ambush for Snake. A quick gunfire exchange later, and Snake exits the elevator alive but very much visible.

In the snowfields outside the Communications Tower, Sniper Wolf has set up a killing field for Snake. Otacon pleads with Snake to spare Wolf, but no amount of sobbing will slake the sniper's bloodlust. Snake uses some Nikita missiles and eliminates his enemy. Otacon, crushed by the death of his captor, asks Snake what they are fighting for. Snake thinks on it for a second, but only says he'll answer if they make it out of this mission alive.

Snake continues through the blast furnaces to the supply hangar just below Metal Gear's storage bay. Vulcan Raven is waiting for him, with an insane amount of firepower for one man. Rather than engage in a one-sided exchange of bullets, Snake opts to lay traps for the big man. Defeated, Raven observes that Solid and Liquid are not of this world, and Snake's path will be one of endless bloodshed.

Undeterred, Snake proceeds to the Metal Gear's hangar and listens to Liquid and Ocelot as they reveal the means to activate the PAL system. Otacon adds that the key in Snake's possession is in fact all three keys in one: its shape is altered by exposure to extreme temperatures. Before Snake can use the PAL system, Ocelot fires a single shot at him, knocking the key into the drainage ditch below.

Can Snake recover the lost key and deactivate the Metal Gear before it's ready for launch?
