Metroid Prime 3 specific control differences/changes:
D-Pad: All Visor Sections (there is no beam selecting in Prime 3 so you re-asign your beams to visors instead)
Grapple Lasso: R Thumb Stick Button (you can also use L Thumb Stick or X Button)
Plus Button: Get Hint
Minus Button: Map + Option navigation menu
Y button: Hypermode for both normal and Morph Ball + works for Map Zoom in Map Menu
Other Motions are simply done with the Left Analog Stick thanks to Prime Hack (download it).
Besides those changes for Metroid Prime 3, everything else is the same as Metroid Prime 1 and 2.
