With an army of 100 Punies at your disposal,you can now take on the 100 man army of Jabbies. You can use Flurrie's gust breath to stun them and help your guys out if needed. One of the pedastals past that room end up being a trap set by Lord Crump of the X-Nauts. Have Mario leave the Punies behind for now and head down that new pipe to find a code and a switch. Now head back to the room where you found the Blue Key and enter the code to find the Super Boots! Now you can smash through certain floor panels. Return to your army and help set them free to continue on. Now you access the pipe in the other room too. 1 more puzzle to solve,and you'll soon arrive at the tree base.
