I think this occured because I was going through the egg hatching screen too fast. I even got the text box for obtaining an EXP. Charm and Golden Pokéball before I even found out what the Stunfisk I hatched had as an egg move. If you run into this problem, the solution I found was to just save the game, quit and then continue. Once I did that, all my sprites came back!
