According to Kit and Krysta, the 2 main reasons are the company has a policy not to copy their competitors and that the beliefs of players should not be competing to each others. All I can say that I very disagree on Nintendo's belief about achievements, however there may be some theory that the company may not have the knowledge on implementing an "Universal-Achievements System" on their system.

Nintendo Achievements When?! is showcasing achievements/trophies in videogames that was introduced in 2005 from Microsoft Studios, as of now only Nintendo doesn’t offer an “universal system-based achievements” for their consoles and hopefully the next console will remedy that.
