(slight possible spoilers?)

This game will make you revisit some of the dungeons, unlocking additional floors. The music on these lower floors will be a slightly different version of the regular music. I think they have a darker and more "serious business" feeling going on. This video shows two examples of this - Belpha Ruins and Kelve Lava Caves.

(This is actually something I initially didn't notice until after a couple of dungeons - not until I put some headphones on to make sure I wasn't imagining things)
