Haunted by the memories of his past, Shadow the Hedgehog suspects that the Black Arms have returned from their defeat, and hitches a G.U.N. space shuttle to the Space Colony ARK, the very space station he was artificially created in 50 years ago, after being notified of an anomalous biosignature up aboard by the Guardian Units of Nations. On Earth, while helping Sonic's friends set up his birthday party, Rouge the Bat contacts Shadow, wondering if he'll attend the festivities. Shadow ultimately informs her that G.U.N. has detected an unusual bio-signature aboard the ARK and he's not leaving until he finds and eliminates whatever threat is on board and hangs up on her to begin his search, not like he was exactly keen on intending it to begin with. While investigating though, Shadow encounters Doom's Eye, the "third eye" of the Black Arms' leader, Black Doom, who brings him into a distorted version of Radical Highway, known as the Doom Zone. After attacking Doom's Eye effortlessly, while grabbing a mysterious Black Arms' emblem after his encounter, Shadow surprisingly returns to the ARK, where he enters the facility that contains the fake Chaos Emerald that none other than Tails made during the Space Colony ARK incident. After remarking both fake and real Emeralds, the Time Eater appears and drags Shadow and the ARK into White Space at the same time Sonic and his friends get captured.
