Shadow of the Colossus takes place from a third-person perspective in a three-dimensional (3D) graphic environment and involves combat-based gameplay sequences, as well as platforming and puzzle game elements. The game environment is mostly presented as a seamless open world. Progress through the Shadow of the Colossus occurs in cycles. Starting from a central point in a vast landscape, players seek out and defeat giants, and then return to the central point to repeat the process. To find each giant, Wander can raise his sword while in a sunlit area to reflect a beam of light, which will converge when the sword is pointed in the right direction the next time it encounters. Players' journeys to giants rarely follow a direct route: the varied expanses of terrain often necessitate detours along the way. Most colossi are located in remote areas, such as on top of cliffs or inside ancient buildings.

Once the giant is found, the player must find its weakness in order to defeat it. Each giant resides in a unique lair, and in most encounters the player must use some aspect of the current battlefield to his advantage, a need that becomes more apparent as the game progresses. The first two battles take place in simple, wide, flat areas of land, where the player's sole goal is to find a way to scale colossi and attack their weak points. However, most of the following fourteen battles require the player to take advantage of the surrounding environment.

Each giant has at least one weak point, symbolized by a luminous sigil that can be illuminated and identified by the light reflected off the sword. Each giant has an area covered in fur or protruding edges, which Wander can use to grip and scale the giant as he thrashes in an attempt to repel it. Wander has a limited stamina gauge which decreases when he relies on giants; players thus had to act quickly when they scaled the creature. In addition to the colossi, which is the game's only enemy, the environment is inhabited by natural animals. However, only one species has any effect on gameplay: eating a certain type of lizard tail increases Wander's stamina gauge. Likewise, players can find fruits that increase Wander's maximum health.
