With both the President and GUN Commander both escorted to safety, Shadow and Black Doom have now traveled to the Black Comet to finish off Black Doom's plan to end the human race once and for all. Shadow, however, must first take out the GUN forces that are trying to stop the Black Comet and save the world. The world now knows Shadow is basically siding with Black Doom and in a desperate attempt to stop him, both Sonic and the GUN Commander make their way to the Black Comet, and for some odd reason Knuckles is there too. Will Shadow eliminate the GUN forces and carry out Black Doom's plan or will Shadow get lost in this stage as the two previous?
