On the 11th mission of Project Wingman, you would normally have a dogfight above the clouds with the occasional skirmish beneath the clouds where there is a snowstorm and some lightning. But when you turn off the clouds, it becomes a clear sunny day where no cloud will obstruct your vision. Do note that flying beneath the "cloud" layer will put you in a place with turbulence, precipitation and lightning that spawns out of nowhere. If you do see any clouds, it's probably the skybox and that can't be changed.
