To unlock the Corneria theme, reach star rank with all pilots.
For each star rank, you also unlock permanent dual laser upgrades for each pilot you have achieved it for.
To unlock the Secret Base, you need to collect all Pepper Medals in a difficulty mode. There's 13 in Normal, 19 in Hard, and 20 in Expert
Collecting all medals in all difficulty levels also alters the title screen by replacing Andross with Fox Mcloud's face.
The Secret Base holds the Homing laser upgrade, as well as a slew of powerups.
Don't bother grinding points from the harmless enemies in the secret base, the score caps off on 65,536 points, I learned the hard way.
To get the end song, wait on the The End screen for 10 minutes in Expert mode.
