NPNL stands for "No Photomode, No Launches". Photomode is a feature that allows you to manipulate the camera and take cool pictures in-game. It also breaks the game, mainly infinite jumps but also other stuff. Launches are a category of glitches where the player gets launched, using cubes or fans. They are generally inconsistent, mostly framerate dependant, and the community agrees we don't really like them for now.
Any% means we just try to get to the end as quickly as possible, hence the copious skipping all over the place.
We don't really know much about dialogue trees and subtle differences there but there is a general understanding that siding with Alcatraz/Yaqut/Pandora results in marginally quicker text than Byron/Melville/Prometheus, for the time being. I'm sure we'll figure out more over the coming weeks and months, game is still fresh.
"Why don't you do X instead of Y?" Because (a) I didn't know it was a thing or (b) I knew it was a thing, and it's slower or less consistent. Do feel free to post ideas anyway.
