Now I have a solution! As stated in the video, you simply cannot upload videos to YouTube in the WMV format. Which I was doing specifically that. Having now swapped to a much better format (MP4), there are no more pixel related issues! Yaaay! Hope this is cause for celebration and maybe even helps out some fellow video makers!

I pretty much explain why this is happening in the video here as well.
