It's a really large window to get this right. The only thing you don't want, is the bomb to explode before you jump.

The first part is a setup for the dark world. Just press Y + A in rapid succession in order to just walk down and get it every time. You have to stand between 7 and 8 tiles away from the ledge (literally between. It seems almost exactly to work all the way between 7-8 tiles).
The second one is a bit trickier, since you can't seem to carry bombs while waterwalking, link will automatically throw the bomb way too early
