You need to complete all of the arena, then all of the allmind analysis, then take out the two classified bosses.

After all of that the secret boss will unlock once you've defeated Deadsled in the main story (he replaces the Iguazu boss fight in Act 4 Mission 2) once that's done Ayre will have a cute little scene where she impersonates All Mind then you can take on the Echo.

As far as I know this battle is completely optional and all you need for the true ending is Gamma Raven.
