For the S rank, you don't need to take down any optional enemies, not even Nosaac in his AC BITTER PROMISE hiding down in the furnace area.

You can either choose to let the Tetrapod before the boss shoot down the explosive cannisters by showing up or you can choose to shoot them down yourself. If you're using a bazooka or other AoE weapons to shoot them down, you may want to aim far enough so that the explosion will only snap the supports. If you directly hit the supports though, the splash damage will likely cause the canisters to explode harmlessly without taking out the MTs below.
