In the heart of Gotham City, a new prison has been established. Arkham City. Before he could start a campaign to shut it down, Bruce Wayne has been captured by TYGER forces working for Dr. Hugo Strange, who knows that Wayne is Batman. After suiting up, Batman sets out to uncover the secret of Protocol 10. But things get even worst. The Joker is in the prison and has infected Batman with his titan-infected blood, poisoning him. Batman is then forced to find the cure to the illness and encounters various obstacles along the way.

After waking up, Batman finds out that after being injected with Titan back at Arkham, The Joker is dying from the toxins in his blood. Joker infects Batman with his blood and shipped samples of his blood all over the city. Batman is then forced to find Mr. Freeze, who has the cure, but the Penguin has taken him to the museum.
