Mega Mutant is basically a gatekeeper, if you can't beat him take it as the game's way to tell you REALLY shouldn't be here since Black Omen has far more dangerous enemies to deal with (like effin' Fangbeasts - or Goons in SNES version).
Before coming here I HIGHLY suggest coming with some Vigil(ant)'s Hat. You can buy them for 50.000G in the Forest Shrine at 1000AD. If you need to raise money use the Wallet (Workman's Wallet) and gather money in Geno Dome's initial gauntlet of enemies or inside Giant's Claw. Seriously, buy at least one or two.
Mega Mutant is a VERY obnoxious boss which will abuse of all party status ailment attacks and has a fairly good arsenal of attacks and since both his lower and upper body parts count as separate enemies he gets to act twice.
The lower part has the most dangerous attack: Chaos Zone which can very well make your party helpless until it's too late, so make that your priority target if you come here without status protection items.
