Killing him only once per map isn't enough for the trophy. You must kill him at every daytime too (except Karl's Bay at Noon and Fristad Rock at Evening which aren't playable).
None of the Mostly Naked Characters are missable. They still spawn after the story and respawn each loop. They don't need any story progress or clues, you can find all of them as soon as you have access to all maps.
He isn't completely naked but has only minimal clothing. His default outfit is shirtless with underpants, boots and a helmet. In the afternoon (and at Updaam Evening) he will have turquoise/yellow spraypaint on his body, which makes him blend in with other enemies. But you can sneak up to him with Aether slab (invisibility) for a closer look, or just kill everyone in the area.
Do note that if you alert the enemies, he might run to slightly different spots than shown in the video. So try to head straight to his location without causing any alerts. In most locations he has fixed spawns and stands still, but in a few he will walk around the given area. He's always in the same area though, so if he's not there he will be closeby within a few meters/yards.
If you don't get the trophy, just go through them all again and it should pop. Especially the spraypainted half-naked guys are easy to get mixed up because they look so similar to normal enemies. Also, in one playthrough the trophy only unlocked for me after going back to the one in The Complex Evening and SHOOTING him instead of doing a melee takedown. So to be safe make sure you shoot him with a firearm.
After killing a mostly naked character make sure you exit the map so the progress saves properly.
