1SPOILER ALERT: This is at the end of the main storyline and involves both the Underground Railroad and The Institute, and their potential conflict with each other, depending on your choices.
So I sided up with the Underground Railroad because I wanted to free the Synths; The Institute were very secretive, some of the scientists treated the Synths like slaves, they kept kidnapping people without telling them why... a lot of what The Institute did really bothered me.
Unfortunately, the whole situation was resolved by blowing up the entire place. Not the solution I was going for, but it was the only one available to me, so I went for it. Good news is the people of the Commonwealth should sleep a little easier, now that their bogeyman The Institute no longer haunts them.
