I have been thinking about the identity of the Benefactor of Mass Effect Andromeda for a while, and the only conclusion that seems to connect all the dots is that the Benefactor is the Reapers. More precisely, the AI construct that created the Reapers.
The reason? Because after so many cycles it was the first time they couldn't invade with the Citadel and their identity was for the first time discovered before the invasion.
But why would it matter? Because the reapers were the solution to the organic and synthetic problem. The solution for this cycle wasn't working as it should, showing a new deviation, they didn't plane for Shepard and the Humans.
But why was there a solution? I believe the original solution isn't because of the war between synthetic and the organic, but more to the fact that the war between both makes the use of highly advance technology and radiate a lot of energy.
Again, why does it matter? Because, the Scourge gets attracted by technology and energy.
What? The Catalyst/Construct that created the Reapers knew about the Scourge and it tried to prevent the annihilation of the Milky Way by keeping the races under a strict rule. Their solution was the answer to the real problem.
How? The Catalyst had to help, just like I told Shepard, to protect the creator, to protect life, he had to exterminate the highly advance civilisation. After that they went dorment in the Dark Space.
Why? Because if the Scourge reach the Milky Way, it will destroy all habitable planets and endanger all leaving being. The Reapers were guardian of the Milky Way.

So a new solution was needed, and they needed a new Construct/AI to find a new solution. The Reapers gave the missing data for Ryder to develop SAM and they finance the Initiative. So the new AI would reach the Andromeda Galaxy and encounter the Scourge (the problem) and from there it will gather data and find a new solution without the influence of the previous AI.
The reapers tried to use humans for the newer version of the Reapers. I believe the SAM as been made to make sure it interact with human to become stronger and augment its chance of survival.
Jin said that she believe the Benefactor was sending them to their death. I believe it's true. The Reapers only need SAM to reach it, from there the Initiative isn't that much important as the SAM (being an unshackle AI) will do anything to survive (augmenting whom ever is connected with his node)
Ryder said that the Benefactor save them from whatever happened in the Milky Way. I believe the Reapers let them escape, knowing that there was a chance for failure or a need for a new solution as the civilisation were getting more and more hard to purge every cycle. Hiding the Initiative from the Reapers would have been nearly impossible.

The new Mass Effect will be about the Andromeda team coming back to the Milky Way with the unshackle SAM and implement a new solution. Finally, we will know who the real enemy of the Milky Way is, who created the Scourge!
