At the very beginning of the mission when you gain control of your character you have to shoot at or lob grenades at the six canisters in the beginning of the level until they start spewing nova six gas. Once you do that go to the area behind you at the start of the mission and you should be able to pick up a black cassette tape. Take that tape to the first of Clarke's weapon caches and place it into a cassette player. Some numbers and other voices will start playing and the Thundergun should spawn in front of you for you to pick up and use.
