Spiritfarer used to have a lot of controller issues and they did fix it in the Lily Update, but a new issue has arised and here is a fix for it(2 players as Stella and Daffoddi) then this might work for you. But It only works on PC (Look at the comment if there is more info)

For Playstation and Xbox users, I will update my information when I get any available information. But until then this guide is for PC, but I think they will be fixing it soon.
