Once you get the Stone of Trials from Skyloft's Silent Realm, jump across the river by using the stepping stones and head over to the Loftwing bust to the left. The Loftwing bust is in fact missing an eye. Place the Stone of Trials into the eye socket (which can only be done during the day) and a cutscene will play that shows Sky Keep emerging from underneath the Goddess statue. Use the floating targets to reach the entrance and prepare for the final dungeon of the game.
