And so here we are, in the final level, the Aetherium. A weird dimension of energy and machinery that's highly treacherous to traverse through. And the only level where you can swim with your hat on your head as you aren't going through water. You can reach brief pockets of the real world, but otherwise can't escape the Aetherium until you defeat it's master, Marduk. And he is one of the tougher bosses of the game.
After doing a sorta "Legend of Zelda" routine with him, we charge up our whip with ethereal energy, which is depicted in the game's manual depending on the booklet you get with specific boxed copies of the game. And Marduk is still on a form of offensive while we are trying to free Sophia, as coming into contact with us will hurt. But then we reach the part I was the most stuck on years ago as while I was playing the buggier version, I couldn't beat this final boss. But in being given the chance to rectify that after so long, I finally have this game's completion under my belt.
And in order to make Marduk vulnerable to whip attacks you have to find all of King Sol's jewels again to open all three doors leading back to Babylon. And you have to time your attack precisely or else Marduk will evade it. But here it is, the end to the story for what was the final chapter to Indy's adventures for the longest time chronological wise.

And a bit of a more spoilery aspect, Sophia in Fate of Atlantis' bad ending has her basically becoming a full blown vessel for Nur Ab Sal, whom ends up being the one to bring down Atlantis. Here, she ends up becoming a vessel for Marduk and undergoes a transformation, but unlike Fate of Atlantis she actually survives this one.
