Between KOTOR 2 and this mod, the power of the Republic split between five factions. The Doctor must work to get the Republic, HK-47, and the Company to cooperate in order to find Revan, and ultimately prepare for the D'arth Syyth invasion - the "True Sith" mentioned in KOTOR 2.
