Best Method: Make a Check List, Grow the Produce, and slowly check them off. If no check list, look through your Items List, and make a List of which ones you need ( Or Missing ) Also, keep track of ones you might of bought. Such as ( Heart Mint, Spade Basil, Dialaurel, Gold Clover, Mush-in-a-Box )

Note: I will be showing off one of the hardest to get produce first. Then a List from the Encyclopedia, I will make sure to include Time Stamps to Signify which Seeds to use for growing them!

Very Important! If you have very few Spiny / Flat Seeds, you have 2 Options!
Option 1 will involve Raising a Pandora Box, and farming the Plat type monsters at Loun Highway.
They need to be between Level 1 - 16 for Best Drop Rates.

Option Two, is the Method I used. Planted lots of Produce involving:
Big + Big / Small + Small / Big + Small / Small + Big / Long + Small / Big + Long / Long + Crooked / Crooked + Crooked / Round + Round / Round + Crooked / Round + Oblong / Crooked + Long
And that cycle through, bought, and earned from drop based monster seeds!
You WILL GET Spiny, and Flat when talking to the tree, After Growing Produce! Don't forget to make use of 4 seeds growing at a time, then go from home to the golden seed orchard, and plant 4 seeds. Then walk a good 16 or so odd steps on the World Map, then go home, pick, and plant, then orchard, pick and plant. You don't need to do this all at once, unless you saved this for last. I did this Little By Little Over Time. Then when All I had left was the Rarest of Produce Such As:
( Bellgrapes, Mangolephant, Applesocks, Conchurnip, Rocket Papaya, Orange'opus, Dialaurel, Gold Clover, & Toadstoolshed )
I made sure to SAVE Before trying to plant these, and I opted for trying to use Flat over Spiny if I could, due to only having 8 spiny when I began my efforts into this, but I had 40+ Flat.

0:00 Save Before We Begin! Feed the Orchard ( Spiny + Big )
Note: You can do 2 sets of 2. Example ( Round + Oblong ) Speak ( Big + Big ) Any Seed Order Will Render Seeds, But The Trick Is To Save The Rare Seeds If You Can! Or Until You Build Up A Large Sum Of Them. Thus my reason for only doing the 1 Spiny + 1 Big. Since for me, the Spiny was in Rare Supply.
0:23 Exit to World Map, & Go far from Home, & Back. ( You Might Need To Do This Twice )
1:14 Picking the Produce! ( Toadstoolshed ) Was the one I was Going for here. Its pretty Rare, and Required the ( Spiny + Big ) Combo.

Note: You might also find other combos that lead to these, but this is from the list I found. Make use of the Seeds you collect in mass, and the seeds you can buy from The Bone Fortress!
