I did go back to the chaos shrine to find 2 enemies in there but came out cause I can encounter them somewhere else that why I am one level high and during that long on the ship pause I was trying to bring up this puzzle mini-game that I got off-screen which I didn't even know about until I saw the achievement list.

To open up the hidden mini-game you need to be on the ship hold the X/Confirm button and the press O/Cancel Button several times until it appears unlike the previous versions you can't rewards from the mini game except for being a trophy.
