So I figure this out few days ago. Since no walkthrough mention anything about few different scenes, dialogue and different event in few mission aside the infamous different path ending.

Game Level that you choose from the start can affect your highscore and rank. Mission 5, 6 and 8 have different event you can get based on your highscore and how quick you beat the Mission Time. The highcore is much higher in Maniac mode plus more enemy. Recommended Maniac mode to get Rank A and S.

Easy mode guarantee Rank C.
Normal mode you'll get Rank B, best performance you get Rank A.
Maniac mode easily to get Rank A, more enemy you kill you get Rank S. Rank SS is impossible to get.

Mission 3: DIE ZAUBERFLOTE
If you didnt beat Manfred Brando in time, you'll trigger a different scene.

Mission 5: MOBYDICK
Theres a few different dialogue (both Tohma and Suzie), in Easy mode and Normal mode; after you destroy the first transport ship, the third transport ship and after beat the boss. Maniac mode dialogue same like Normal mode.
There's two different event based on your rank. Rank S, SS you date Suzie Newtlet, rank C, B, A you dont.

Mission 6: SINGIN' IN THE RAIN
Everyone obviously know this. Two different opening scene if you using Konig Monster and when using any Fighter.
There's three different event you can get based on your rank.Rank A, S, SS you date Clara Calette. Rank B you date Brigitte Spark.Rank C you date with your fighter instead.

Mission 8: KING & I
There's two different event you can get. Rank S, SS you date Suzie Newtlet. Rank C, B, A you date Brigitte Spark.

Mission 9: MARY POPPINS
The infamous bad ending (ending B) and good ending (ending A) path:
1) Ending A: hold your fire
2) Ending B: open fire on Gilliam
