Defeat Dr. Nefarious on the Deplanetizer. The battle with Dr. Nefarious begins right after the cutscene where you defeated Quark on the Deplanetizer. This may take a few tries to complete as you need to learn Nefarious' pattern. It's recommended that you use your strongest weapons during the start of the battle, then switch to weaker weapons during the middle of the battle to get more ammo for your other weapons. Once he is around 30-40%, switch back to your strong weapons and finish him off.
The best way to evade his attacks is by going up and down by using R1 (don't forget to resupply the jetpack before his destroys all the platforms). If you are still having trouble, you can collect all RYNO Holocards to make it easier; though it is not required. Once you have defeated Dr. Nefarious, the final cut scene will trigger, challenge mode is unlocked and you will receive the final story related trophy.
