There are only three small keys and locked drawers in the castle. Unlike the village area, they can be taken at any order, as long as Leon has not entered the final area, which is the clock tower. So avoid going there until you have opened all the locked drawers. Alternatively, you can keep a separate save file just before you go to the clock tower.
