The Second Tiberium War ended with the Brotherhood of Nod's defeat and Kane's apparent death at the hands of GDI commander Michael McNeil. Following Kane's disappearance, CABAL, Nod's artificial intelligence, launched a war of extermination against all of humanity but was defeated by the combined forces of GDI and Nod. From CABAL's core, GDI acquired the complete Tacitus.
However, unbeknownst to the rest of the world, Kane survived, and his body was placed into one of CABAL's suspension capsules. Unfortunately for him, the Brotherhood splintered once more following its victory over CABAL and was reduced to a shadow of its former self.
The year is now 2046, and the Nod AI - now revealed to be named LEGION - was awoken from its slumber by Alexa Kovacs. She explained to the AI that Kane's vision is finally coming to fruition when Kane enters.
Kane explained to LEGION that the Brotherhood's technology has advanced tenfold while he slumbered and that it now stands united and strong. He revealed that he planned to destroy the GDSS Philadelphia in order to acquire the Tacitus, which was the "key to ascension", and that Alexa will be guiding LEGION on its quest.
In order to destroy Philadelphia, however, the Brotherhood must disable GDI's A-SAT defence system, so Alexa ordered LEGION to raid GDI's Johannesburg research facility to steal the blueprints for the ion cannon network in order to find a solution.
The year is 2052. Five years after being critically damaged by Alexa Kovacs's computer virus, LEGION has finally reawakened. Kane explained to the AI that the Tacitus was responsible for waking it, and that the Brotherhood of Nod is a shadow of its former self after its apparent defeat during the Third Tiberium War. However, he also stated that this was the way it was meant to be, since "only the chosen few will be allowed into the promised land."
Kane then revealed to LEGION the Marked of Kane, a cyborg army hidden in underground bunkers in Red Zones in Russia and South East Asia, having remained dormant since the Second Tiberium War. He tasked LEGION to awaken them and give them purpose.
Taking command of Nod forces, LEGION successfully activated all four control nodes and protected them from GDI forces long enough for the activation sequence to complete. This caused a massive cyborg army to emerge from under the local GDI base and slaughter GDI troops in the area.
