'Both ... and' introduces two essential things; while 'as well as' merely adds an additional piece of information.

E.g.

Both John and Merry have come.

(Note the plural verb).

John, as well as his cousins, has come.

(Note the commas; and the singular verb, which is acording to the 'main' subject 'John' - that's singular.)
